Here's a spoiler from TV Guide:
Q: Chuck me a Chuck scoop, please! — Becca
A: We asked Zach Levi if Chuck’s first kill was just the beginning of a new, violent phase for the cuddly nerd. “Chuck is not comfortable using guns and goes out of his way to not use guns,” he tells us. “It’s all I’ve been wanting to do for two-and-a-half years is kill people, but for Chuck, it brings him to his next step of evolution, good and bad.”

Chuck is not a killer like Casey. He will always avoid terminating someone however if Sarah's life is in danger he will step up to the base and hit a home run. Protecting Sarah is the only way Chuck could pass his "red test" acceptably. He is essentially the same Chuck except more mature and confident.
Chuck as a series has ascended to whole new exciting level. Chuck has gone from a great show to a fabulous one.

I think Chuck would kill anyone if any of his friends and family are in trouble. I can;t see him not pulling the trigger if his sister or Morgan are in danger.
That said, I hope the writers (who are doing a great job this season) don't spiral down the same route week in week out. He's saved Sarah by doing the bad thing, let's leave it at that.
