Below is the official synopsis for Chuck Season 3 Episode 8: "Chuck Vs. The Fake Name" which airs on March 1st at 8pm on NBC.
CHUCK GOES UNDERCOVER AS THE WORLD’S MOST DANGEROUS ASSASSIN— Chuck promises to cook dinner for Hannah, Ellie and Awesome but must first assume the identity of the world’s most dangerous assassin for his latest mission. Meanwhile, Sarah is determined to keep her relationship with Shaw strictly professional. Adam Baldwin, Scott Krinsky, Vik Sahay and Mark Christopher Lawrence also star.

I doubt the writers did this; but, they should make it so he tells Hannah that Sarah is sick. That would explain allot: Casey and Chuck's constant "yogurt breaks, Sarah's secretenes and distancing herself from Chuck, Awesome getting involved in the secret. It would also give Chuck an excuse to define his "unique relationship" with Sarah and his overall attitude towards the new spy (who is beginning to look like her new boy friend.)
